The compatibility of pendrives with musical instruments is a mystery. There are also very old pendrives that work well and other more recent ones that work bad.
In general, however, I have noticed that pendrive of very large capacity often do not work.
I use a 16gb Verbatim (formatted with FAT32) and have not had any more problems.

Please note that the first time the organ is inserted, two folders are created which must not be removed.

Try to do this: format the pendrive with FAT32 (no quick formatting), insert the pen drive into the organ so that the two folders are created, remove the pendrive from the organ and copy the .phy update file on the pendrive in the main directory, reinsert the pen into the organ and try to start the upgrade process..
